Do the “New Application” and “Setup Application” buttons do the same thing?

Both buttons allow you to create a new application within the portal. The New Application is available to schools who have been using the SAO in the past and now would like to create another setup for a different year of cohort.

Setup Application allows a new user of the SAO to get started to create their first application setup within the system.
